I was just curious, I just finished reading through Donjon and I know it was designed as a fantasy game, however at the current moment I don't see any reason why the game couldn't be set in a sci-fi setting, modern or any other setting for that matter.

Is there anything stopping me or hindering me from using the system as is and just changing the setting?

With some modest tweaks, it makes a fantastic Doctor Who RPG.
